I have a skittish puppy and i need to housebreak her!!HELP?

i got a new puppy about a month ago and the same day i got her she ran away she was sent to me from another state so she had to fly on a plane well anyways when i lost her she was gone for 13 days(now she is scared of everthing she even runs fom me when i go to pet her ...i never hurt her i only had her when she got here for like 10min before she got out of her collar) now that i found her i keep her in the house but i know now after a week its time for me to stop being scared and try to walk her on a leash and harness.i tried it in the house but its like she has no idea how she just crouches and stops ! also i want to punish her when she goes in the house by maybe putting her back in her crate or saying no but i dont want her to hate me but i also cannot have her going to the bathroom on my rugs! it hard because she is scared of every noise and quick movement.i want to do the method of when i take her out of her crate i take her but i cannot get her to walk on the leash

Well she is a different dog now that she has been lost %26 probably got the scared from being loose to survive, she may have been mistreated while she was gone or in Survival mode if running around, plus she is in new territory from the flight there, escaping %26 now back with you again, so who knows what all may have happened...you MUST be patient, and just keep on working with her...put her on a feeding schedule of 2 or three times a day food %26 water..then about 30 minutes or so later, they usually potty, so take her out to a spot she has pottied or if she has an accident in the house, take that to where you want her to potty %26 just stand there with her for about 10 minutes, if she goes, lots of praise %26 good dog..if she don't then you have to NICELY with a treat put her in her crate %26 try again in about 30 minutes, they also often go after a good play..one thing too, especially if she is a little dog is you have to get down on her level, you are a big giant to a dog, so you have to get on all 4's ( your hands %26 feet, dog head level, no smiling ( showing teeth is agression to a dog ) and call her really nicely ..never stand, yell or chase her..especially this dog cuz she was lost %26 survived..probably escaped alot of dangers to survive, it's a miracle she survived %26 that you got her back..smart dog..you never use a crate as punishment, it is their safe haven %26 dog house within a house nor can it be too big, if she potties in it, it's too big..%26 it could happen from her escapage..you can also put the harness on her for awhile, eventually adding the leash so she knows it won't hurt her, let her run around with it on for awhile, till she gets used to things, then try to walk her when she's used to things..TC %26 Peace
my puppy was not skittish but wouldn't walk on a leash so i sat down with him for awhile each day and me and him played with the leash and the collar. now he walks. so maaybe if you play with the leash,( letting it bite it) it will get used to that and then work on the potty training by saying no and putting her in her crate. this worked for me but it maynot work for you.

For leash training:

Be very careful how you disipline her, since you may just make her more scared.

So you are wanting the puppy to learn to go outside?? If you are not going to be home all day this could be a problem?? If you are home then it will be ok.
The puppy is to young to where it can not hold its self all day.
Start out putting the leash on while in the house and walk around the house for awhile.
This poor puppy has been through so much already.
You have to take small steps with teaching this puppy.
When you see the puppy acting as if it is needing to go outside where its nose is down to the ground or it starts to go into another room then pick the dog up and pu the leash on the dog and carry it outside. Always put the dog down in the same place. That way it can smell where it has gone before.
Walk in a small are until it does its business. Make sure you give the dog a treat and give lots of praises.
You have to repeat this same process over and over again.
Day and night. Rain or shine.

Good Luck!
With this dog being so scared of everything you will need to do this slowly. Your dog is a puppy and puppies go through a spell where they are scared of everything .
Maybe puppy pads might work out better for your puppy.
Wow! lots of good answers given. I would like to add this to the mix:

Puppies go to the bathroom on a schedule, it not just a random thing. Their bodies automatically eliminate whenever the gastrocolic reflex is triggered. Stretching of the stomach when the little ones eat triggers the reflex. As puppies get older they are able to overide the reflex and control when they eliminate.

Somewhere between 5 mins-1 hr after eating is when pups will go to the bathroom. So about 5-10 mins BEFORE you know it probably has to go (start with 15 min- 30 minutes after eating) take the pup outside. When your dog eliminates tell it "good potty!!!

Each dog's body is different so it may take you a few observations and trial and errors to get more precise. Make a chart and enter time fed/time of elimination (for both pee %26 poops) Soon you will know your puppy's bathroom schedules.
